Natural Disaster Punishment

We're told to believe that God uses natural disasters as punishment, yet most of the death and damage happens to believers and other good people. Why would an omnipotent benevolent God use a hurricane or an earthquake instead of a very focused tornado, or a lightning bolt? Would a benevolent being use a nuke that kills many innocents, or a drone strike that would kill only the bad guy?
