About the prototype weapons, I think(without real lore research) During the God's Age the law of the world is mystery which is an enviroment full of True Ether, you operate things on thoughts(nearly magical)/produce things as accurate as concept, but when it comes to Human's Age, we degraded further into material level, surface of Earth changed, governed by more laws and hence more restrictions within it. Modern creation may surpass its prototype in complexity(due to complexity of Human's Age world, a reality combine of mind+material), becoming more practical in particular needs, but never able to remain its pure form/balanced triad and very hard to be realized again. In short, prototype is those core concepts which is the base shared by many second creation later on, they degrade when recreated with weaker apparatus/world.
