My theory is that Kite's brain was actually fed to the Queen. Remember when Pitou was telling the King that the brain was the most delicious. There is no significance to that line at all other than when you think about it, Kite is intact in his outside appearance, yet he was reborn through the Queen. It is the only logical answer unless Togashi provides a different explanation.
