Because Kathy was slowly draining Buffy's soul, Buffy was losing her humanity, which made her automatically think Kathy was evil, lol. It had less to do with Buffy's intuition and more to do with her lucking into her belief. The gang had every right to question Buffy's 180° feeling about her roommate.
