The entire thing was a loop. Rufus used the trap sigil in the past, which was only capable of trapping the monster and all the souls including Bobby there. But everyone got out, and that's because in the future Sam and Dean complete the sigil to kill the monster. The monster exists outside of time, so it killed the monster and is the reason everyone including Bobby got out in the past.
