the matrix program created at the end is the 8th matrix and it is the simulation you see in the trailer for the 4th movie and oracle does say 'we will see neo again' at the end of the third film so neo will return. It is also important to remember when watching the trailer for the 4th that neo and trinity died at the machine city so there is nothing preventing the machines from collecting their bodies and either reviving them or cloning / regrowing them the same way they grow humans in general for their fields.
