Both Stefan and Elena use Damon's feelings for Elena to their selfish benefit all the time, and they lie to him, manipulate him, and stab him in the back all the time, all while acting like they are the righteous trustworthy ones and Damon is the untrustworthy one! Both brothers were evaluating a threat and their guts told them the person they were dealing with was not being fully honest.

That’s why she took that pause when she saw Matt with that girl before going up she had to mentally prepare herself to do something she didn’t want to do. But she did it knowing it was probably for the best right now.
