It's not that Ilya lacks emotions in general she specifically lacks the emotion of empathy and pity. Remember she felt happiness when she played with kiritsugu in the beginning of zero and she knew love. Her motivation as to why she let Shiro live was to make him suffer in kiritsugus place as she said you guys seemed to have missed that
