Yes they did completely erase Hiruko, so Haine, the little girl will stay normal, shadows are never born and Shide never turned evil. It should make sense in the last episode, which is pretty much an epilogue episode. Fun fact, most of it is anime original so they added a lot to the manga ending to wrap it up nicely.
